The invention relates to a detection method of the chimeric rate of a chimera based on a donor and a receptor. The detection method includes the steps that a multi-PCR amplification product is obtained through detection sites of genomic DNA of the multi-PCR amplification chimera by utilizing a primer group; the multi-PCR amplification product is subjected to high-throughput sequencing to obtain sequencing fragments; allelotypes of true polynucleotide polymorphism of the donor, the receptor and the chimera of the detection sites are obtained according to the sequencing fragments; whether the chimera is contaminated or not is judged by utilizing the allelotypes of the true polynucleotide polymorphism; and if the chimera is not contaminated, the chimeric rate of the chimera is calculated. Theprovided detection method of the chimeric rate of the chimera is high in sensitivity and accurate.
