The invention discloses a pharmaceutical composition for treating gastrointestinal form of malaria. The pharmaceutical composition comprises artemether and weichangan (Chinese character) at the ratio in parts by weight of 1 to 1.75. The invention further discloses an application in preventing malaria and shortening gastrointestinal symptom course; and preventing malaria is to improve the plasmodium kill rate. An experiment result shows that according to the treatment scheme of a weichangan pill combined with artemether muscle injection, the gastrointestinal symptom is significantly improved when malaria is prevented and the plasmodium kill rate is improved; the disease course is shortened; the antimalarial auxiliary effect is developed; and the mechanism can be caused by a sterilization function, an aromatic spasm and pain relieving function and a gastrointestinal mucosa barrier protection function.
